Right now the bank gold should come out with you if you haven't spent it, even though you "technically" aren't earning gold from the challenge dungeon - you're also not losing any. If you are, that's a bug... Unless you bought something in a shop, which is why we allowed the gold to come in with you in the first place as a general rule.
The challenges I was doing didn't have shops (Thief Gold, Priest Gold), so it wasn't that. I'll add it to the bug thread.
