And definitely a bug: When you locker a new item over an old one, the mouseover shows the wrong item until you leave the locker

After I payed 50 gold to relocker an item, the item remained dark and I could still click on it, which made the dialogue about relockering it reappear, but when clicked yes I didn't pay 50 gold again. After I left the guild and reentered it, it was not dark anymore.

Is it intended that the mission flags are not on the top of the dungeons ?

This is probably more of a suggestion than a bug, but when you return to the explorer's guild after completing a puzzle, the extendable tab for that puzzle pack is not out, requiring you to find the puzzle pack again.

When upgrading the guild from level 2 to 3, I lost all my lockered items.

The exact way it happened :
I had finished a dungeon, coming back with 2 objects (troll heart, and bloody sigil). My locker had 1 room left, and I had lost my fine sword.
I added the troll heart to the locker, then upgraded the guild. When I came back, the locker was empty, and I only had the bloody sigil left to add to the locker.

I'm having a problem finding all the bugs I remember people talking about in other threads, so if you come across anything that's a bug that people are talking about somewhere else and it's not mentioned here, please copy a quote of the bug in here. That would help us out immensely!
