I guess I missed this post. Unless dislekcia proves me wrong, Extreme Edition content doesn't get saved to the cloud. As you can see on the screenshot, online save correctly shows that the latest quest is Dark Souls (original quest), while local save shows the latest quest as Proselytizing (mod quest). There is nothing wrong with this screenshot.
Actually, if you don't care about rainbows in mod, you can rename your kingdom (go to Saves folder and rename Green to Green_EE or whatever) and use this kingdom in mod. This way, even if somehow synced to the cloud, it won't interfere with your original kingdom progress simply because of different name. The only downside of doing this is Green_EE won't have any runs / progress because they are bind to Green kingdom.

Not only mod attempts to log you out should you run the mod while logged in, it also disables all buttons related to Cloud Save feature to prevent a player from "accidental" sign in.
